Insight II LS

Insight II LS is a life science molecular modeling environment. This is a licensed package with many components. Insight II LS (six licenses) is the central graphical interface to the modeling packages: Binding Site Analysis (one license) locates protein binding site and uses sequence family information to identify characteristics that determine function; Biopolymer (three licenses) is a general suite of tools for protein and peptide design, modification and analysis; CHARMm (one license) is a comprehensive force field and program for energy calculations; DeCipher (one license) provides tools for static and dynamic structural analysis; DelPhi (one license) is a set of tools to compute the Poisson-Boltzmann electrostatic potentials of molecular systems, including modification of ionic strength, dielectric constants and boundary conditions; Discover LS (one license) is a molecular mechanics simulation environment offering energy minimization, dynamics and Monte Carlo techniques for life science applications; Homology (one license) is a suite of tools for comparative model building of proteins, including sequence and structure alignment tools, structure and loop generation/refinement and analysis; Modeler (one license) provides automated homology modeling and is also available as an independent package for IRIX and MacOS X; Profiles-3D (one license) is a 3D protein structure environment analysis package for sequence-to-sequence comparisons; SeqFold (one license) is a fold recognition package for sequence-to-structure comparisons and Sketcher (one license) is a 2D sketcher with fast distance-geometry 3D converter.

Preparations

The environment variable PATH contains /gt/bin1. This is the default for ~/.login; you don't have to do anything if you have not modified this file.
(Optional) Drag /gt/bin1/Insight-II to your SGI desktop to install an icon.

Launching

At an SGI workstation, type InsightII to launch the program. Or, double click on the Insight-II icon that you installed previously.
You cannot work directly in your home directory; use a sub-directory. The launchers will nominate the last directory that you used; press the Enter key to accept it, or type the name of another directory.

Replacements

Insight II is a comprehensive expert-level program so there is no single alternative. Partial alternatives are Modeller (the independent version of Modeler); Amber, CNS, NAMD2 and Yammp (for molecular mechanic simulations) and iMol, Rasmol, Ribbons and VMD (for molecular graphics).

The license manager will control the number of simultaneous users of each module of Insight II. If all the licenses are checked out, the next request will be denied. Therefore, it is important to quit the program when you are done or if you have to be somewhere else for a while. InsightII and Biosym_Tutorial are locally developed scripts. The names are capitalized to distinguish them from the Accelrys scripts. The original scripts have not been altered but are not functional.
