mksnad makes use of the following temporary files:

DESX_FILE
SCRIPT_FILE

You . mksnad also produces the following files

bond.loop
angle.loop
itor.loop
noe.list

The first three are constraints for the loop regions. These must be manually attached to the main descriptor - be sure to update the bond, angle and improper torsion counts. The last file is generated if you have crosslink constraints.
